We%26#39;re planning on spending 14-16 days between late November to early December in Berlin, Dresden, Prague, Vienna, Bratislava, and Budapest but can%26#39;t decide on how many days in each city. We will travel by train. Suggestion? Any other cities or site you can recommend along that route? Also, buying rail tickets at rail stations vs. thru RailEurope.com here in the US, we%26#39;re afraid of tickets being sold out when we get to the rail stations.

Do not use Rail Europe to purchase tickets. You will pay inflated prices , many say 50% or more than buying direct.
Also do not depend on their train schedules. These are often not correct or incomplete.
I would not suggest adding any stops and could offer a suggestion to even delete something to allow more time in each city. perhaps Bratislava. This does not offer the soghtseeing of the others - a stop worth 1/2 day perhaps .
For your schedule I would skip it and thus gain more time elsewhere.
You do not mention your interests - music? museums? architecture ? and this would dictate time spent in each place. You are the best to judge this.

Berlin-Dresden-Prague-Vienna better to go with prepurchased online discounted tickets, while Vienna-Bratislava and Bratislava-Budapest can be bought any time - fare is quite cheap.
